The disclosure solves existing challenges encountered when attempting to identify pathogens in a timely and efficient manner. The disclosure also provides methods for differentiating between endemic and novel pathogens or between variants of similar pathogens. Importantly, is the ability to profile non-pathogenic microorganisms associated with known pathogens and to distinguishing live versus dead microorganisms; all by way of genomic sequencing.
